I created a custom swatch color, I want to set this color as my Guide color. I tried Edit > Preferences > Guides & Grid > custom but you can't select a swatch nor you can pick a color (with colorpick)

What version are you using? of photoshop.
On cc 2014
Just open the drop down menu of the color, click custom.
And then when you are in the color picker just click a swatch from your swatch panel.

You just want to have it visible like this?

I don't get what you mean with "Edit --> Preferences --> Guides & Grid"
You cannot set a specific "set of colors" like I showed in the image above, it just indictates the color of guides:
